Effects stopped working today after I ran software update. I notice that there is not a single jackd connection from the system/capture input to the effect inputs. The outputs are connected what means synth layers are working. When I restart the zynthian service via systemctl all jackd connections are lost. A newly added effect layer works until I restart the system.
Is this the zynthian update or did you rashly do an apt update?

I did the update through the Zynthian web-ui - not apt and I notice I am getting the autoconnect xruns mentioned in the other post:
WARNING:zynthian_autoconnect.cb_jack_xrun: Jack Audio XRUN!
VNC was not running and nothing hogging CPU

Sorry, I think this is actually a different issue from the XRUN issue. I just did some further testing and discovered some strange behaviour:
Loading a single or even multiple effects actually works fine, but the moment I add a synth layer, the input routing for all layers gets lost once the system is rebooted.
I mark this as solved now. Did a complete new install Zynthian today and the problem is gone.
